The splash screen of eclipse looks weird in subtle, see attached image.

That isn't a bug, eclipse just uses the wrong window type and subtle cannot know that it is a splash screen.

Adding a ticket in the eclipse bugtracker is prolly pointless but I will try it nonetheless.

Stripped down output of xprop:

_NET_WM_WINDOW_TYPE(ATOM) = _NET_WM_WINDOW_TYPE_NORMAL
WM_CLASS(STRING) = "Eclipse", "Eclipse" 
WM_ICON_NAME(STRING) = "Eclipse SDK " 
WM_NAME(STRING) = "Eclipse SDK " 
_NET_WM_NAME(UTF8_STRING) = "Eclipse SDK "

Window type should be _NET_WM_WINDOW_TYPE_SPLASH instead.
